The 25-year-old separated his AC joint in the incident on stage 13 that sent a number of riders tumbling down a steep slope on the side of the road.
Riders hit loose gravel on the road with many hitting the ground and others running off the road and into a ravine.
Hamilton tried to continue before later succumbing to his injuries, alongside Team BikeExchange teammate Simon Yates.
MORE NEWS:
With the crash occurring just two weeks before the men's road race in Tokyo, there was uncertainty as to what the injury would mean for Hamilton's position in the Australian Olympic Team.
While there has been no formal comment made on Hamilton's position in the Olympic Team, Hamilton's father Bruce who is in regular contact with his son, hasn't heard anything to suggest Hamilton won't be competing in Tokyo.
"He's in a little bit of pain but he's got it taped up and he's been training, everything else is business as usual," Mr Hamilton said.
"He's got less than two weeks before the road race. He's flying out to Japan I think Friday morning his time.
"At this stage, he feels confident that he can get the job done. So he's just pressing on regardless."
OTHER NEWS:
Despite the accident, Mr Hamilton said his son was in "reasonably good spirits".
"He's been in this situation plenty of times before," he said.
"They're pretty tough they can tolerate a fair bit of pain."
The men's road race is scheduled for July 24.
