The two buildings are situated across from each other on Main Street, which was largely covered by water from the flooding.
Willaura & Lake Bolac Community Bank Branch Manager Jack Oswald said it was difficult to estimate when the bank would reopen, but said it would do so "as soon as possible."
Mr Oswald said several steps have already been taken to repair the building and ensure its safety.

"We had a carpet cleaner come in on Monday, and they set up dehumidifiers and fans to clean up all the water," he said.
"A plumber and an electrician have also checked it all out. Now it's just a case of waiting for everything to dry and get it back to how it should be so we can get in there and operate as normal."
The Willaura and Lake Bolac branches generally open on alternating days.
However, Mr Oswald said the Lake Bolac branches' opening times will be extended while repairs take place on the Willaura branch.
"Today we haven't been able to work from Willaura, but we've been able to open in Lake Bolac to service the customers in the meantime," he said.
Trident Pharmacy Willaura reported minor damages from the flooding.
The water had entered through the front doors and travelled about a quarter of the way in, damaging the carpet and some shelving, but none of the products.
The pharmacy was subsequently able to continue offering its normal services, with dehumidifiers in place to dry the carpet.
Willaura Community Bank will notify people of its reopening via social media.
