The East Preston Islamic College has closed down for the rest of the week after the student tested positive.
Victoria's Commander of Testing and Community Engagement, Jeroen Weimar, urged people in surrounding suburbs to get tested if they had symptoms.
"The College has taken positive steps to manage this situation and is working closely with us. It has been closed for deep cleaning," he said.
"We need everyone working together to tackle this virus, and that's exactly what the school community is doing. Staff and students who are close contacts - and their households - have been identified and are quarantining for 14 days.

"Extensive contact tracing is underway and we expect that as part of this work, additional cases will be detected."
Five new cases is an increase on the three recorded on Wednesday and the one recorded on Tuesday.
Victoria Premier Dan Andrews also reported on Tuesday that there were only three active cases of coronavirus left in regional Victoria - all in the Greater Shepparton region.
The four cases in the Mitchell Shire have recovered.
As of Wednesday afternoon, there were 109 active cases in all of Victoria.
