Market organiser Debbe Miles-Warrior said she placed two spare rolls in the Alexandra Hall bathroom - one in the male toilet and one in the female toilet - but someone took them all.
The theft comes after Wimmera supermarket shelves were emptied of toilet paper during panic buying over COVID-19.
"I only put one in each toilet as a spare and someone went through and took out all the toilet rolls," she said.
"We've managed to find a way to lock the holders since.
"It's rather ridiculous."
Ms Miles-Warrior said the market went well apart from the "toilet paper saga".
The theft comes as the Federal Health Minister Greg Hunt urged Australians to be community-minded during a press conference on Sunday.
"It was only two months ago that as a country, the spirit of the volunteers, CFA, RFS, of our emergency services workers came together, and that's who we have to be and that's who we are, and we won't be diverted by individual cases where people have not been at their best selves," he said.
"This is the moment for Australia to be its best self and for Australia to be the nation and the community we know it can be. We will get through this together."
Mr Hunt also said the Morrison Government has secured an additional 54 million face masks to help protect medical professionals working to stop the spread of the COVID-19 outbreak.
"A combination of surgical masks, P2 and N95 respirators have been secured for the National Medical Stockpile, which will be available for medical and aged care professionals to care for patients with suspected or confirmed cases of COVID-19," he said.
"The Government has been working closely with the medical profession, who have highlighted the importance of securing additional personal protective equipment to support the response to the global COVID-19 outbreak.
"We are grateful for the role of our frontline workers and recognise the need to continue to protect them and support the response."
A third Australian died overnight from COVID-19 in New South Wales after picking the virus up from an infected aged care worker in Macquarie Park.
