Frenkie de Jong and a Jonathan Tah own goal had put the Dutch in front after they had trailed at halftime from an early Serge Gnabry goal in Hamburg.
But Ronald Koeman's side were pegged back by a controversial penalty converted by Real Madrid's Toni Kroos before 20-year-old PSV Eindhoven forward Malen struck 11 minutes from time and Liverpool's Wijnaldum made sure of the points.
"I told my players (at halftime) to stay in the game, not to give them so much space, control the ball better," Koeman told reporters.
"That we should just keep going and we would get our chances. In the second half the Germans looked more tired and we benefited from that."
It was the first loss of points for Germany after three wins in the group, a first defeat of the year for Joachim Loew's side, and a first German defeat to the Netherlands on home soil in 19 years, while the Dutch avenged a 3-2 defeat to the Germans in Amsterdam in March and now have six points from three games.
"Holland were the better team over the 90 minutes. We deserved to lose," Loew told RTL.
Elsewhere in Group C, fourth-placed Belarus won 2-1 in Estonia to earn their first points of the group stage and leave their opponents bottom.
Belgium, top of the FIFA world rankings, stayed top of Group I with their fifth win from five games as they thrashed San Marino 4-0.
Second-placed Russia inflicted Scotland's first home defeat in a competitive game since September 2015 as they came from behind to win 2-1 in Glasgow while Kazakhstan drew 1-1 in Cyprus.
Croatia moved level with Hungary at the Group E summit following a comfortable 4-0 win over Slovakia, while Wales beat Azerbaijan 2-1 thanks to Gareth Bale's late header in Cardiff. The result leaves Ryan Giggs's Welsh side level with third-placed Slovakia on six points.
And Slovenia earned a surprise 2-0 win over previously unbeaten Group G leaders Poland, while Austria, second, hammered Latvia 6-0 with two goals from former Stoke and West Ham striker Marko Arnautovic.
